Firstly, if you really want to use your existing head unit as an amplifier for the empeg, then you only need to use on pair of outputs from the empeg. The other pair will remain unused and the fader on the empeg then has no function - this is no problem 'cause you are obviously intending to use the fader on your existing head unit.

But realistically, the easiest way to solve all your problems is to get rid of your existing head unit. The empeg has a DSP based audio section with a very powerful 20 band parametric equalliser (10 band per channel in 2 channel mode, or 5 band per channel in 4 channel mode). I picked up a half way reasonable 100W 4 channel amp for around NZ$100, so that isn't a big problem either. The only thing you are going to lose is your CD player, but that is no loss either :-) (well if you buy an empeg tuner module that is, which I would recommend - is very cool!)

Anyway, congratulations on your decision to go the whole hog and buy a MkII
